Why was Mary Queen of Scots executed?

The question of what to do with Mary Queen of Scots nagged Elizabeth I for much of her reign, whether Mary was in France, in Scotland or in England (where she was Elizabeth’s prisoner for over 18 years).  Eventually, the dithering Elizabeth decided to have her judicially murdered, but why?  Probably because Mary was a nuisance; no wonder Elizabeth suffered remorse.
